I normally use Firefox as my browser. The footer looks fine except for the link colors...but in IE the entire footer is out of whack.

Stick with Firefox then :)

IE being the most popular browser doesn't make it the best.

yeah but if most people use IE will thay see the same prob Im seeing?

Basically, you encoded your footer as a table, and it's being shown exactly as you programmed it. I've removed the table code, and added some "|" characters below. I suggest starting with this, and formatting to your liking. NOTE: I'm unsure about the "key" in your epubliceye.com link. Also, you might want to experiment with putting it your footer.html file, instead of the footer section of the storebuilder. There are other posts about that if you search for them.
