Having read the optimization tutorial, I am confused over the H1 and footers.
I am using Storebuilder 5.0 to clarify.
Are footers in 5.0 read as HTML?
I am still having trouble entering H1 as they show up as code.
I thought I had finally begun to understand everything, but today I feel like I just went back to square 1. :(

You have the H1 tags turned on for your individual product pages so you are good to go there.
You do not currently have any H1 tags on your home page or on the single product category page I checked. Here are some links to threads that discuss the basics of H1 tags. If you have specific questions please come back and ask them and you should receive the answers you need.

As for your question on footers...In the Pro store builder, the footer is located on the "Background" that is associated with each of your pages. If you only have one background then you only need to build the footer a single time. If you have multiple backgrounds you will probably want to duplicate your footer on each background for consistency sake.
The information you put in your footer is normally HTML code. I suspect what you have been reading are instructions to put a "listing" of all your pages, or at least the most important ones, into your footer so the search engines can read them. If this is your objective, you can do so either by creating manual links or by inserting a page list, and selecting the "Tabs" list type. This will give you a display format like I used on World Globe Universe.
